All rail services, including coal, were halted at midnight on Thursday but services began gradually returning to normal on Friday afternoon.
The Industrial Relations Commission ordered rail workers back to work, forcing the RTBU and AFULE to comply.
Queensland Rail said staff working on its national operations were in the process of resuming freight services for its customers from Friday afternoon.
“It was unnecessary and I'm disappointed that the union resorted to this action,” Queensland Transport Minister Paul Lucas said.
QR and unions had been party to a dispute resolution process run by the Industrial Relations Commission, which was helping the parties reach settlement on outstanding issues.
During this process, the commissioner warned all parties that any strike action was illegal. All parties were required to report back to the commission by 1.00pm today.
